The former Wimbledon champion steadied after losing the opening set, raising her level to take control of the second before edging a tense decider to seal victory.
Rybakina will next face 10th seed Victoria Mboko, who also needed three sets to overcome Mirra Andreeva and advance to the last eight.
According to the WTA, Rybakina and Mboko met three times last season, with Rybakina holding a 2-1 head-to-head advantage, including a win in their most recent meeting in Tokyo.
